In Super Mario Sunshine, the tilting mirrors on Gelato Beach have faulty collision, so that Ground Pounding on them in certain positions will cause Mario to clip through them.
As the mirrors are high off the ground, this will result in Mario taking fall damage and potentially dying, as seen in the footage.

In early Japanese copies of Super Mario 64, skipping the introductory Lakitu dialogue by performing a triple jump off the side of the hill to the right of the castle and then landing on the bridge by jumping off the castle roof while dying at the same time will cause the game to not progress. Lakitu will appear but not talk to Mario, and the game will not react to any input while both of them continue looking at each other forever.
In all other versions of the game, this was somewhat fixed (in the sense of avoiding the game becoming unplayable) by having Lakitu first talk to Mario normally, and then Mario dying immediately after the dialogue ends.

In Super Mario Sunshine, there is a crate-breaking minigame in Delfino Plaza run by a Pianta called the Crate Guy. Interestingly, all of Crate Guy’s animations only proceed when Mario is inside the house, with him being suspended in time whenever Mario is outside.
As such, if Mario sprays Crate Guy with water, which normally causes Piantas to sneeze, and then exits the building, Crate Guy’s sneeze will be suspended until Mario re-enters the building. This way, Crate Guy can be made to hold in his sneeze indefinitely.

In Paper Mario, after defeating the Lantern Ghost miniboss in Chapter 4, he leaves behind his lamp after running away. The lamp contains Watt, who joins Mario’s party. To free Watt, Mario can jump on the lamp or break it with his hammer, which causes Watt to have a normal reaction.
However, Mario can also blow up the lamp with Bombette. Doing this causes Watt to appear in pain after being released, as well as complaining that Mario did not have to use an explosion to break it. An extremely small detail that is easy to miss during this scene is that when Watt coughs during this scene, Mario very briefly assumes his “praying” animation, likely to suggest that he feels regretful for his actions.
